Free directory scripts are out there a lot, but overall I don't think there are many which have the possibility to submit a site for a specified fee Where have you searched already?
PHPLinkDirectory from http://www.phplinkdirectory.com/ will do this. v2 is free, v3 is paid (the link for v2 is down the left hand side).
My personal favorite is eSyndiCat but PHPLD is alright as well. I believe one of the guys in the Directory Forum is creating a new script called OpenLD?
