Maybe you can start by removing the redirect URL, so if someone visit www.yourdomain.com, don't redirect him to www.yourdomain.com/index.php.

And I think your left menu is difficult to get crawled by the spider. Try to use a SE friendly menu system. DynamicDrive.com is a good place to find it.
