You can start by doing a simple research with your site visitor. Try in-page analytics on Google Analytics to find out the hot spot on your website. Then, you'll need to review you ads colors, blending you ads colors with the website main color might help you with the CTR.

Ad placement is something you need to experiment with. Keep in mind that you do not necessarily want to optimize for eCPM. Some ad placements will result in a higher click rate (and thus more earnings) but will drive other users away from your site, resulting in a higher bounce rate, lower number of pageviews per visit. In the long-run, you care more about traffic, bounce rate, and quality of visits than you do revenue. Adding more ads to a page usually boosts earnings but harms long-term traffic. It's often best to exercise restraint. The best ad placements are those that are relatively discreet and will not annoy your visitors, and yet are in a convenient place where people will click them if they're relevant. Experiment to find this balance. It's an art! From my experience, I find that earnings are more influenced by the dimensions of the ad than you might expect. It's often worth changing your page layout a little bit in order to fit in a high-payout ad in a discreet location. For example, if you can include a full banner on your page, I've found that these tend to pay very well. I've had much poorer luck with smaller half-banners, even though they're much easier to fit in discreetly. I've had very good luck with large, square ads too. Experiment! It's different on every site. One of my sites has a sidebar that pays out very well, but I put ads in the sidebar of another site and it didn't do well at all.
