Lets see whether there is any CJ expert here.

I have established relationship with a company in CJ, i call it company A.

And I have registered a website in CJ with the PID = 1234

And currently i have made another website with PID = 5678 to promote the product of company A.

But i was using the affilate link belongs to PID = 1234

My question. Will i still be qualified to get paid for the sale i have made for company A, from website with PID = 5678 but using the affilated link belongs to website with PID = 1234.

I hope somebody could answer me. And please do not be confused with my question.

yes, you will be paid if your pid is a correct pid issued by cj. using a pid from a different site is no problem it just means that your stats will not be accurate

Right, I've same experience using PID with many merchants.
The only problem were my stats not accurate. :)

While the others are correct that it will work, a word of caution. If PID 1234 is not an incentive/special site and PID 4567 is an incentive/special site, I would not put links from one CJ account onto the other.

PIDs can't be flagged as "incentive/special" - that designation is account-wide, covering all PIDs in a single account.
