If one of my campaigns is running at an avg of 5% CTR each day with 90% great scoring keywords, and then I have a content campaign thats gets a couple thousand impressions a day and only 1-5 clicks.... is that killing my overall quality score? Or is it campaign independant?

CTR is not as important on the content network. Its still a variable, but not highly dependent. Google understands that CTR on content is usually really low.

Also remember the quality score is relative to the market and keyword. So just because you have a 5% CTR does not mean its a good QS. You need to view the QS column in the keywords tab or monitor your min CPCs which is a better indicator of QS then CTR.
