Onlinestore for mobiles (5k products) QA

Hi guys,
i need to get a solution for an onlinestore build for a mobile reseller.
The shop will have > 5k products.
Main goal is to have a top onsite seo, design is secondary but should be modern as well.

The thing for me is, im very familiar with joomla, i can change css and php code there easily, assign module positions and give the site my own look.

I had a fast look on magento but it seems that it is much harder to customize, how is it handled in magento and/or prestashop, zencart in comparison to joomla-virtuemart where you can assign modules to module positions.
