One of my folders I was hosting a TopSite on it, I guess I blew it off the top with my SEO techniques and Google gave me the Hammer.
I put too many backlinks in a short amount time I think was the problem.

The folder the topsite was is in was deindexed and all the backlinks where removed.
I checked webmaster tools today and the backlinks are back for that Folder though but the site is still not indexed again yet.

So what should I do now?
This is what I did, I moved the site to a new folder and put a 301 direct .htaccess in the old folder. Will google reiindex it again? crap I'm playing with blackhat stuff here LOL>

When you say folder do you mean subdomain? If the subfolder was penalized by Google, that means your domain was penalized.

If that's the case, remove everything that caused the violation, and wait for your site to be indexed again.

I believe if you left it alone and let google to reindex you, it might take anywhere from 3 to 6 months for you to be reindexed. One of my buddy that i met from SES told me that the easiest way to get yourself reindex is to do the following steps:

    1. find out why are you being penalized
    2. Clean up your site and follow the Google Webmaster rules
    3. Get a link from a high quality site that is well trusted by Google and that G bot will crawl the page often.

High quality site is hard to find but im sure you can find something if you look around....maybe yahoo directory???

You should check that google penalties can be caused by using automated query tools which break Google's terms of service as laid out in the webmaster guidelines. Google allows certain automated queries into its database using its analytic tools and when accessing through the Google API account. Unauthorised types of automated query can cause problems.
