I don't think that it is a huge problem...you can't stop other people from competing for that keyword. If you have someone else with the same site name already though I'd go for a different site name just so you don't get brand confusion.

Or maybe what the directory is saying is that your site is already in there?

I am not sure I understand your question: You submitted a title with your keyword in it yet the directory is telling you the title is not unique? If that is what you are asking then I suggest you try to find out what is going on. If the title you submitted is your Website's name or Title then someone must have already submitted that title to that directory. I think you need to clarify in order for someone to help you.

Good Directories don't allow submissions(*free option) of websites with the same characters in URL, Title and Description. That means you need to change your title name when you get a message like that! And you might also noticed a message beneath the email form as 'email id with domain', this means you need to submit a mail id with your domain name, ex: name@domain.com. These are some standards web directories follows to avoid spam and to count the authority of the submission!

On directory submission use your company name and your main keywords too. For good directories like DMOZ use your company as the anchor text. There are few paid directories that allow many anchor texts in the title as well as inner pages.
I assume you have hundreds of keywords to rank for. So for those small keywords use article directories, WEB 2.0 properties, bookmarks, blog commenting and forum commenting. You can rank for small keywords since they are not competitive. On time you will rank for bigger keywords.
