    i have shopping website with 48000 url submited in webmaster and about 44000 indexed
    but now webmaster show indexed 5 whyyy? where are my indexed pages?

    May be they are broken links etc Have you check your crawl error page and robots.txt.

    Google Webmaster: - manually submit your URL for indexing

    Use Diagnostics > Fetch As Googlebot to fetch the URL you want to submit to Google. If the URL is successfully fetched you’ll see a new “Submit to index” link appear next to the fetched URL.

    Once you click “Submit to index” you’ll see a dialog box that allows you to choose whether you want to submit only the one URL, or that URL and all its linked pages.

    We can never be sure about that it's all depends on Google spider which crawl the web. So if your site is missed out this little work can be fruitful.

    Did you check you source code , is there any noindex meta on your site or you got any massage form google on your webmaster tools. some times Google DE index sites due to spam work.

    Even if you submit manually your pages to Google, it will take some time it to index. Sometimes it takes a few hours, sometimes days and in some cases longer.
    This is due to the site linking strategy. Try building better internal linking. Then when you submit a page it can index faster other pages due to the internal links found on the page. Use in the end of your pages like "Related product or posts" then add about 5 lines with links to your other products or pages.
