Most likely an SQL injection. Remove those scrpts from your HTML file, database. Upgrade whatever web app you are using. Most likely your web app software fail to properly sanitize user input (especially URL parameters). Once you clean your site, you should request Google (via Google Webmaster Central) to review your site again.
Don't you have your development code? Who designed your original site? They must have the code for your website so that you can at least get back to where you were. Is this a shared server or a dedicated server? Please let me know and I'll see if my team can help you.
