Multiple websites listed with Google Webmaster

    If I have two seperate websites could it cause a problem to list them on Google Webmaster, the one website links to the other and I want them to be treated like seperate sites. If I list them both on the same Google account will Google treat them as one with regards to the link juice it gives?

    no, only stats are shared from 1 acount, has nothing to do with rankings nor lany juices
