yes off course you are allowed to put it or any ads which will help you earn.. just configure your script.. i usually put mine in the bottom and on the header..
AdSense is the best way to monetize your Apps, you may put max 3 conent unit, and 3 text unit per page.
How you put your adsense code to facebook apps? Through iFrame? Is it against the Adsense TOS? Please let me know. I put adsense on my facebook apps through iframe. Is there any method to put the code than iframe?
It is against the adsense TOS afaik to display ads within an iframe. However, I am an admin for a fairly large forum site where we are using openx to display various advertisements including adsense. OpenX displays all of those advertisements within an iframe and so far we have not had a problem. On a side note, I have recently noticed that the adwords impressions are almost always off by nearly 50%. Meaning Openx says the ads get nearly 2x the impressions that adwords reports. Adbrite seems to be a lot closer but is still off by ~25% or so.

You may well be able to include adsense at the moment, but the more Google and Facebook compete, I can see Facebook removing this feature!!
