I have site A that consists of 100 pages all with different content relevant to a niche. For instance, fishing, one pages might be lures, another lines, another the actual product.

Do different meta description tags make a difference for each page?

Google webmaster tools has told me that they have found duplicate meta descriptions, basically I make one for the whole site and apply it site-wide.

Yes. The most important page factors IMHO are:

    Page Title
    Description
    H1 tags
    URL
And of course the page text

Each page should be unique for all of these items. In addition, they should be somewhat related, but not exactly the same. In addition they should contain variations of keywords that people would use to find your products in a search engine.

It's simple thing to understand, make description based upon for the content about.
If you have page regarding web design services although you are using description for the seo services,
Let me know how much it is correct.
Description and keyword should be relevant to the content of a web page,

You're missing an opportunity if you don't do it.
It's a chance to give a little boost to your serp listing - make it look more relevant and hence more 'clickable' to the searcher.
Forget search engines, forget webmasters - think about what the average joe internet searcher sees when they're looking for something.
