This has happened to me in the past. It may be you have a virus on your PC that is using your FTP details to modify the pages on your site. Firstly run a virus scanner on your PC. Then clean up the code on your site and delete the script. Then change the FTP login details via your hosting control panel so that if a virus has your old account details it won't be allowed to log in and modify your pages. Then search on Google for a new FTP client that securely stores your FTP details. If you are using FileZilla for example, I think it's easy for viruses to see the FTP account details you use.

I have experienced similar in the past too. It does look like an iframe malware penetrated via FTP software more than a hacking activity. As biran65 said, you have to put some malware scanner and get rid of them. I would recommend Malwarebytes' Anti-Malware. Their free version has a full feature like a paid one but only no real time protection.

Another advice - Do not store permanent login in your FTP software. Just use "Quick Connect" type to make a connection. Copy and paste username and password from your personal text file. This could help preventing iframe malware from uploading to your site using your own FTP software.
