Right now we use a 3rd party affiliate program. We lost our entire affiliate program when we had a major server crash, and we never went back to using it again. It did work great while we were using it. You can customize just about everything with the program. It works on your own server, so 3rd party cookies aren't ever a problem. It is a little tricky to get used the the management interface. There are a lot more options than most website will ever need, but otherwise I don't have anything negative to say about it.
