Hoping someone could advise if this could negatively affect our rankings:

All our incoming links point to www.widget.com

However if you type in the main url of our website the browser displays the url www.widget.com/home/index.php

    Could this negatively affect us?

    Thanks in advance.

do a 401 redirect from domain.com to /home/index.php if the latter is your home page.

according to my knowledge it is same. No negative effects. But better keep your index file in root, rather than under home folder. like widget.com/index.php

If it's done correctly it wont affect your ranking at all, you need to make sure it's redirected using L301 if it's hosted on linux environment (moved permanently) so it will pass the old url value to the new url.
