how do u plan to redirect the links ? 301 redirect or mod_rewrite based redirects ? I have affiliate websites using mod_rewrite based 301 redirects and they are doing good for me so far.

I've always read that 301 are the best to use. If you have a script that redirects to an affiliate link, I'd put that script in it's own directory and then put that directory on teh disallow list in your robots.txt to keep google and other legit SEs from seeing it.
