What might be the reasons for having the link: operator showing backlinks to the website, however Google Webmaster Tools says "No data available" for backlinks

I think you can arise this question on the Google Webmaster Forum.

    Hi

Webmaster will tack some time to show your back links. Ans also webmaster does not show each and every link which you can see in link operator.

    Hope you understand.

The "No data available" message in Google Webmaster Tools is usually because you just made the account and registered the site. Give the tool a week after verifying ownership to see all the sections filled out with data.

The link: command is purposely "broken" and should show less links than Google Webmaster Tools. It can take months for Google to pickup links and show them on Webmaster Tools especially if the links are on low PageRank sites which will not be checked by Google's spider very often.

I find currently the best way to look at back-links is Yahoo's Site Explorer.

Google webmaster tool don't show all back links, you can check by back link checker tools and Yahoo site explorer.
