if dropped from 12000 pages indexed to less then 9000.. Is this a normal cycle of an update, or is my website less important to google now?

You have nothing to worry about IF your visitor numbers are stable.

Google performs index refresh regularly and anything can happen to the rankings of our pages. Just keep up the good content and check out your Google sitemap account regularly :)

I read somewhere that Google is running out of space, and so are reducing the no. of pages indexed per site.

check your indexed pages if theres supplemental results. Maybe that is the cause of that.

    Hello!

Yes look if you have these pages as supplement result.

Sometime you have unique content, but you have on your place duplicate content, it coud be for example a large menu.

    Best regards,
    Jakomo

Now google putting a lot of pages in omitted result, just try to write better content for those pages, then i think u will come out from this problem.
*if u want ur site in google then go for quality content
