    I used http://ranks.nl on all of my sites. I dont know if its able to show 1000 keywords as i never had that many, but its a very helpful keyword research tool. Most important, it shows keyword prominence.

    Traffic Travis is also wonderful I personally use to gauge the competition,relevance and buyer based keyword.
