    What file permissions should be set on the Keyword Tracker Script? Also is it a good idea to password protect this script in any way?

    Would just need whatever permissions you have set for other PHP scripts. It should not be password protected.

    Is there any concern if somebody finds the URL of the script? Or if it gets indexed by the SEs?

    Not really... They couldn't do anything malicious with it, and a search engine couldn't do anything either.
