    it doesn't matter, so long as you have a 301 redirect in place

    It doesn't matter.. You should redirect one to another. And also choose the preferred domain in google webmaster domain :)

    It DOES matter if you submit it one way to one site and another way to another site. The same applies to using the /index.html or just /

    You can find that one will have a different PR then the other. Take the advice of the people above and make sure you have your proper redirects up.
