Hello friends! we have hyperlinked our Home page with domainname.com/index.do instead of domainname.com. Please suggest me which one is more better and how? Waiting for your reply. Thanks in advance.
It's canonicalization domain.com/index.do and domain.com - can be seen as two different pages/sites by google. just like examplesite.com and examplesite.com/index.html and even examplesite.com and www.examplesite.com Use your .htaccess file to redirect non-www and index.html etc to www.domain.com You can get penalized for duplicate content even though they are all technically one real page if you dont. Matt Cutts (of Google) talks about this : http://www.mattcutts.com/blog/seo-advice-url-canonicalization/
Yeah, you should link it only to the www.domain.com. Make a 301 redirection. ezprint2008 is right. Google may see it as two different websites.

it will not effect on ranking because both domain is same page name. I means index.html is a root page, home page, it show as home page.
