Internal links between sub-directories

I always have internal links between pages to allow the bots to flow. Should I have pages within one directory link to a page in another directory?

Also, can you do the same w/ sub-domains?

You can link however you want... Look at wikipedia. They link all over the place. It's a huge mesh.

Yes. However, you might want to look into a silo site structure. This will keep your categories tightly focused and help you in the search engines...especially google which likes related link a lot.
