I might just try to explain why I'v asked this question and why I think this is one of the most important variables which is widely overlooked by beginners.

When you get the opportunity to create a whole new website from blank with a decent amount of $ for design and technical needs you quickly realize that there is so much more than just "choose them keywords, build those links and wait for a top 10 position".

After keyword research, and other preparation stuff, I start with site architecture so I can tell Google exactly what the subject of my page is. This is shortly how it works:

When I want to explain someone what a cigar is with only using core words (thus without saying the word "cigar") I say "cuba havana lighter". This way everybody can guess that I mean a cigar. (notice I even didn't used directly related terms like smoking or tobacco).

Google is working the same way, It has "learned" by using various text algorithms that there is a relationship between these 3 words. So to let google know that a website is about cigars I will use the subfolders "Cuba" "havana" and "lighters" (Just an example, do proper keyword research on this before you even start creating a website) and post articles about these subjects in these folders.

So when Google passes, it will notice the keyword "cigar" is my main subject and Cuba, Havana and lighter are my sections. Google will recognize the link between a cigar and Cuba, Havana and lighter. And Google will also consider this website highly relevant to cigars.

Now so, I am thinking about implementing this on a new website but I have doubts about the placing for the index files from the 3 sections. Would it be better to place them in the main directory (by using different names than "index" off course), or should I be placing them in the subfolder?

This could be a difference because the first scenario would possible be better for the main keyword, and the second would give more "pressure" for the subjects of the subpages.

I've just wrote this, because I believe this is something which will give SEO beginners something to think about while creating their pages.

This way I will slowly build a good base for my head keyword "cigar".

Off course I will use that form, but what with the frontpage of the subpage. Would it be better to place that in the root folder or in the section folder?

When I place these "information about section x"-pages (with links to pages in the relevant subfolders) in the rootfolder they will give more pressure to my main index file. When I place them in my subfolder they will giver extra pressure to the relation-based keywords (which will add more relevancy to my main keyword).

Yes, someone had a similar question with the example of animals.. asking about whether they should do:

birds/pigeon and birds/eagle rather than individual bird names... the general consensus was yes because there were so many varieties of birds! :)
