Ok my question is this, my site is fairly new but is still getting about 2,000 pageviews a day from around 100 unique visitors. Now I have a really low ctr only getting maybe 1 or 2 clicks a day if any. What are some things that I can do to improve this?

My ad placement looks like this.

    http://www.onepiecepirates.com
    - This is the first of two page setups for the site, about a third of my page views come from here.

    http://www.onepiecepirates.com/manga/001/
    - This is the second type of page setup with the remaining two thirds of my page views coming from here.

and niche is anime site which I know is probably going to be low for clicks, but I think that what I am getting is even low for the niche. Any tips or suggestions would be greatly appreciated.

I have seen your site. You can improve the look of your site. You had placed only one ad in right side. try to put a 728X90 ad bar on the top of your site. And horizontal ad link in bottom of your all text pages. You will see the difference very next day you make such change.

Anime site normally can get click easily, try to change your ads placement and use images ads only

Most of the time Low CTR are related to bad ad placement. So the best way is to improving and trying different ad placement until you find which one work best for you.

the best way is to use the tail and error method.
    Test using
    * different ad placements, ad sizes, colors.. etc
    * look which is paying you the best.
