I want to put youtube video in JOOMLA pages

    Yes, there are a few extensions which are made for that. I've used one called EasyTube.

    with AllVideos plugin you can put youtube code or code from many other video sites

    Yes, with an addon. I do it on several of my Joomla sites and it works just fine. Dump the default HTML editor while you are at it and get something better like JCE.

    My another question is i want to put Flash animated header banner instead of normal JPEG header banner.
    How can i do that ?

    You can edit the template file most of the time in the backend -> Extensions -> Template Manager -> Select your template and click the Edit button -> Edit HTML. Find the header / jpg file and replace it with your flash html code.
