I want to change site layout.

    I am running a directory and all my pages are indexed in the major SE's.

    I currently have it set to show 20 links per page.Now at the flick of a switch I can have it show only 5 links per page which is better for carrying pr to the links.
    If I changed from 20 to 5 how would this affect me with the SE's?
    Would I be penalised and would it result in lots of not founds?

    links are outbound ..? or to your other pages ?

    I think you are in right direction. This will not only give good pass of PR to links but also you'll have more pages in directory which is good.

    It effect on search engine depends how you do it. Please specify how you are planning to do it.

    If you allow search engines find not found error than...it is a problem, apply 301 redirect.

    If you allow search engines find new pages and old pages with reduced links, it will not be a harm.

    Please specify how you are plannning to do it. I don't have experience with working/managing of phplinkdirectory.com created directories.

    It will be your second option madhu.
    It will just create new pages so I think no harm will be done.
