Perhaps related to: What file types they accept as links? Do they try parse javascript / css? If they wrongly read/normalize some links, result link count can end higher. Do they count external links? Email addresses? And so on. Many possible reasons. Many configuration related.
I have used google's site map maker and works great on my websites that have static pages, but on my php/mysql pages it would not crawl dynamic pages just the files located on the server. Could be I had it setup wrong?

If you do not mind creating a project them, you can automate my program, A1 Sitemap Generator, with e.g. Windows Task Scheduler to scan website, create and upload sitemaps, and ping search engines.
xml-sitemaps.com if very good, but it's free for maximum 500 pages. If you have a website with more than 500 pages then you have to pay for creating the sitemap.
i had purchased standalone version from xml-sitemaps.com but it does not work on my VPS server don't know what is problem with it!
