    Hi,
You can disallow the folders in your robots.txt file and then submit a directory removal request through GWMT. there may be some folders that needs a redirection, you can do this through .htaccess file. I know this will not be working for 13K URLs but you will see a huge drop in this number. After some time you can again disallow some more directories and process the same deletion request to get more less 404 errors.

If your site no longer links to them, they cannot be considered broken. They are simply removed and 404 is the right way to remove a page.

Resubmit the sitemap and/or 404 redirect the urls to your home. Might as well get the link juice from all the lost links.

This is because you haven't created a permanent solution page. Get a permanent solution page for your site. If you're unaware of it I can tell you more.

In your .htaccess write 'Redirect oldlink.html example.com/newlink.html'

For 13k Link 301 will be time wasting process. You just remove all old links from your site and set 404 (with redirect to Home page in 5 or 10 sec).

I'm having a similar issue (Had database corruption on a forum) - How can I set it so my old links simply redirect to my homepage now, if it cannot find the page google intended?

    Cheers

If the links are no longer found, usually there is nothing you can do if the site never comes back up, you will just have to find more links
