I have site that is partly HTML and partly PHP so obviously I can't display Co-op that easily throughout the site without major changes. Will I be still accepted in Co-op with only part of my web site displaying co-op adverts.

It will be rejected unless you have the ads on all sub maps.

So what you can do is this:
    - website root (no ads)
    -- subfolder (ads)
    --- subfolder (ads)
    -- subfolder (ads)
-- subfolder with html pages (no ads)
    -- subfolder (ads)

Hope I made it understandable this way..

You may be able to use the code Shawn generously did depending on your server type that uses htaccess to display the code on every page see this thread

I tried doing .htaccess option and I managed to go seriously wrong. All of my site is producing error results, so I have to wait for administrators to sort it out.
Maybe I should go for Sjoerd's advice but I don't understand it. I would be gratefull if you could elaborate on it.
