If bad links created on your website then you can remove those directly with ftp access. If you have backlinks from other website then you can ask to webmaster for link removal.

To clarify Satyendra's post, I believe he means using google webmaster's disavow tool. You need to first get a google webmasters account, which is free and generally very useful for all webmasters.

You need to request webmasters on whose sites you have placed your link, if they remove your links upon normal request then it is good otherwise you can go for disavow tool option.

Step1. Analyse incoming links with an inbound link checker
Step 2. Identify the links that are likely to cause problem, that is:
    - links with money anchor text
    - links from crappy domains
    - links from the same C-class
Step 3. Remove them or request link removals
Step 4. Send Google a reconsideration request email
Step 5. If Google doesn't accept it, start again with Step 1.

I would try to contact the webmaster directly and just after that use a disavow tool, because this webmaster could be your partner in the future! ;)
