Ok so I bought a domain, hosting, got wordpress installed, installed phpbay, got signed up with CJs ebay affiliate. Now my problem is this, how can I actually use wordpress to make my site look how I want? With like organization of the products of niche. It just seems that wordpress only has the option of downloading templates and the only way to modify them is to actually modify the code, which I don't know how to do. Any help?
That's pretty much what you're stuck with. You'll need to learn a little css, php and what not if you don't like the templates you've been provided with

The problem is, wordpress and those other systems are huge. There is a pretty big learning curve when it comes to figuring out how everything works. It starts to make sense eventually.
Or just hire a cheap Wordpress coder here on DP to customize it. I'm sure you can find someone who can do it for like $10 (not me, I'm a WP designer only).
So here are my biggest two problems. I created categories but I can only put posts in them which means a person would have to click the category and then see the abbreviated post, which should actually just be a list of ebay items. Instead I've had to put all my stuff in separate pages, how can I make the categories bar act like pages? Secondly how can I make it so all my pages have the ebay search bar. I got the code from CJ but can't seem to put it in without messing everything up.
You can choose what you want in the sidebar. In the WP admin panel go to Presentation -> Widgets and just drag what you want there - put the pages there. As for the ebay search bar, I don't know how to do that.

There may be a plugin for this somewhere, to allow posts to the main category. Most people setup categories to contain similar content. See this for instructions on how to transform the WP search into an Ebay search. Have you signed up on the phpBay forum?
