    Here goes a theory: :)

I think it's because Google automatically removes subpages. It lists the 1 or 2 most relevant pages from each result, instead of all the let's say 1,000 matching pages from one website. On the first page, it shows all the results it gets, including the 1,000 matching (but less relevant) pages, and when you navigate to other Google pages it removes these irelevant links, since it doesn't make any sense to show them.
When you go to the last page available, you should get this message: "In order to show you the most relevant results, we have omitted some entries very similar to the 109 already displayed.
If you like, you can repeat the search with the omitted results included."

If you then do as suggested, you'd get the 1,000 irrelevant pages as well.

Just out of curiosity, why would you want to see all 1,000,000 pages?

Google is not that accurate in giving their search results sometimes. We don't need to waste our time thinking how this happened. Why do you want to get the total search results in Google? If you are researching how competitive the market is, first thing to do is to search your keyword using broad match and see the average PR of the top 10 sites. Then do a special search using this: intitle:"keyword". The number of search results will be the approximate number of sites you are competing with.
