    Hi,

I have a software directory (like download.com) with 100s of software in several categories.

I'd love to hear your opinion about my option to do SEO and link building for this kind of site.

    Thx
    G

Search engines do not rank websites; they rank web pages. Many people assume if they optimise their website for a number of keywords then all search traffic will go to their homepage. Actually the opposite is true; search engines look for relevant pages, not relevant websites. Search engines do not think in terms of your site as a whole; they mostly care about the page or pages relevant to the keyword searched for.

so I should treat this website as many small websites and build links for any web page with its focus?

I am agree with @RichardEder. You should optimize your website's pages for different keywords. It will help in getting rankings on your keywords.
