I use Market Samurai to do all my keyword research... start with one general keyword, then break it down into longer keywords(I like to target 4-5 words and up) and then analyze the competition of your sites under that keyword. From there, get to optimizing!
This basically depends on what works and why. I ve seen websites collapse on just the reason that the keywords were not properly chosen. Imagine choosing 50 keywords (out of which 20 are wrong keywords for your site) and working very hard for 4 good months on them. What your actually doing is working very hard to loose focus on the 30 right ones. I usually do it in 4 steps - decide relevant keywords, choose high traffic ones among the rest, i carefully select competition (i start from easy competition to hard) and then in the end i see which one of the keywords have more value then the rest. You should do the same. Some tools really help you do this which you can utilize... eg market samurai... costs you a bit but its all worth it
