I was wandering if there was a script or a piece of software that showed all the back links to my site, so I can see how many I have?

if you want the ones google picked up, go to the webmaster tools on google. Or... there are programs that looks through search engines and tell you how many links each picked up. I have used one called web ceo

use siteexplorer.yahoo.com, you can also use backlinkwatch.com.
But siteexplorer will not separate the backlink from nofollow, it will list all backlinks

Google Webmaster tools script is a good way to trace your backlinks. You can also try some online tools like backlinkwatch.com iWebTool Backlink Checker.

The best way is SEO Spyglass. Its free to download and will give you the PR of the sites you have links on. It will also let you look at the competitors links too. Its slow but great.

Yahoo site explorer shows probably the most backlinks. There are a lot of backlinkcheckers available, but none of them is any good in my opinion. I think I need to make one myself.

I second SEO Spyglass. It'll find alot of your backlinks (and you can use it to find your competition's backlinks too).
