Google webmaster tools and yahoo site explorer.
Links that are visible by google and yahoo bots are meaningful .
    Do you think so ?

You can try this free backlink checker to see the no. of backlinks to your website.

Backlinks can decrease over time with every update of search engines. That is why it is ongoing, never ending task for off page optimization.

    use web diagnostic.
not just backlinks or in/outbound links but you can see all important parameters as well such as serp, whois, ranks, etc.

Sometimes you get links from top commentators which counts for a lot of links but once you aren't the top commentators then your link drops.

    It's funny.
I used several of tools you've suggested and each of them shows the other result.

if you use web diagnostic, just click on the link at result, it bring you to the source.

sometime the result will have different in total between scraped method, soap search api method and ajax search api method (REST based).
    it's google's nature. :p

There's an excellent pagerank checker here...

    http://123seotalk.com/pagerank-checker

It checks indexed pages and backlinks on Google, Yahoo, MSN, AllTheWeb and Altavista. Aswell as Alexa Rank, Google PR, Technorati Rank and DMOZ.
