    Let say I own a subdomain like a-domain.com and wanna change it to domain.com/a, how can I do that and which better structure for SEO..?

    a-domain.com isn't a sub-domain.

    a.domain.com is a sub-domain.

    To change it you can consult to your hosting provider. They can help you more than anybody.
    And after you have successfully done it make sure you 301 redirect all the pages from your sub-domain to the sub-directory.
