More accurately the advertiser get smart priced which mean that he will pay less than the minimum bid assigned for the ad. This in turn translates to the publisher gets less than a good conversion site. I agree with you. Data that counts is the advertisers conversion tracking. The CTR on the publishers side is irrelevant when you talk about conversion. Now, If google idea is to give more value to its Adword advertisers then the part about smart price (if it in fact exist) affecting entire publisher's account also doesn't make sense. Say one of my site is crap and does not convert well, why then the rest of my other sites which convert well get punished? They still convert don't they? would the advertiser pay less for them? would Google punish my good sites and keep the difference?
i second that..... Traffic from some digg,stumble upon etc are low quality traffic meaning even if they click their is very less chance of successful conversion ....The same applies to traffic of certain locations which will not yield the targeted conversion rate

Thats all right, no one nows about everything. I did have a look at jensese but still, no backs up on the statement about why it affect the entire account apart from what she says. Thats what I want to clarify here. I really dont do straight trough piping....
