Apart from software, you can use follwing command on yahoo:
    link:http://www.yourdomain.com/ -site:yourdomain.com

yourdomain: replace with your own domain name.

google linkdomain is updated quit slow, (as i see).

I have my own tool. It reads in a csv file that has 4 columns (url other site, links to, backlink on, links to).
Its more convenient, since it only checks the backlinks I have obtained through link exchange (otherwise the list is too long). It also finds nofollow meta tags and nofollow links and it uses "backlink on" as referrer when checking for links.
It's amazing how many people cheat these days. I run it every week and weed out the bad apples.

I've even seen some web directories try to get away with putting the nofollow tag on their links

I have no problem with that if I knew about this before. But if someone sells or exchanges a link and then makes it nofollow a month later its cheating.
