How do search engines deal with this?

Suppose I have a website about software and those who find my website interesting link to the home page/main domain say for example: www.sheersoftware.com when the actual subject/content that they're interested in is at: www.sheersoftware.com/good. Would search engines account for the sub contents of that website and rank it high or will it rank just that one page (the home page/main domain level), because often when people link to websites they use just the domain name and not linking to the actual section of the website. And am sure this is very common.

What I would think in this case is that search engines would treat the entire website as valuable or rank it high for that particular keyword used. Also what I do not understand is that if there where so many websites linking to www.sheersoftware.com/good page but not at the actual home page (www.sheersoftware.com) will it affect the home page or the entire website in terms of how how it will be ranked by search engines?
