    also what's effect of search engine for putting both tools codes

    you must insert the html code of analitics and statscounter to your theme.

    but they will not help your seo. they will only count your visitors. they will not help you to get better serp results

    I was using stat counter, but for some reason every now and then instead of the invisible tracker I would get a big fat Statcounter.com link in its place.

    So, it you're going to use them, put the code in an unobtrusive place.
