If the 301 redirection for old URLs is properly set through htaccess then you can use “Mark as Fixed” option in Google webmasters tool. However, check whether the redirection is working properly or not.

The new URLs of your pages will be indexed in Google sooner or later, no need to worry about that, but to retain the traffic from old URLs that still indexed somewhere in Google; you will need to use 301 redirect. Once you set the proper redirection it will eventually reduce the number of “not found errors” in Webmasters tool as well.

Properlly use the 301 redirection and manually verify all the urls if possible to make sure that the pages redirect perfectly. After that just click the mark as fixed option in your webmasters account.

Yes, 301 permanent redirect is the way to feed the urls to Google. Also you can use Google webmaster Tool to fetch the urls for a quick update in Google index.

Used proper 301 redirection of your url changes. Then create a new sitemap and submit into webmaster for indexing,You also do search engine submission for indexing.
