I have no idea why only the subpages were indexed and rank, I want also the homepage to be index and rank as well.. Any ideas? I need help guys.. Thanks..
You need to give some more details about what you have done so far, it could be possible that your wrong steps have caused the site to go out of rankings. Also give us the url of your site so that we can look around and let you know about the problems that we find on the site/home page which are stopping the index page from ranking in SERP.

can you share us your site so maybe we can check it.. and do you have robots.txt? it might be the reason..
There are number of reasons for home page not indexed! Major change in the website structure, change of content etc The best would be looking at your website before I can provide suggestion.
I think your home page have duplicate content issue. Check your site from copyescape and check whether there is a duplicate content issue.
been here before - you just have to wait it out. google is misbehaving at the moment for many of my sites and there seems to be absolutely nothing i can do about it. they are all under 6 months old however, so i am hoping after this time they will settle
Try to get backlinks for home page also. Create XML sitemap & submit in the Google webmaster tool to get index in the search engines
