Hey, I've just had a virus on my PC, I believe I've removed it now but the damage is already done and I can't roll back to before it happend. It's deleted system files that makes it so I can't open any application, it's just saying "This application has failed to start because the application configuration is incorrect." I know the actual applications are working because I have Firefox open and it's running but if I try and open another window it comes up with the error, so I believe it's a problem with whatever file executes .exe's.

    Can anyone offer any advice?

You may not have to format it. Reinstall windows and when it will ask for formatting the partition, select not to format, but "Keep the existing filesystem intact". In this way it will replace corrupt files. but won't delete anything.

If the broken files are not windows application you can make a remedy and that is reinstalling the files that are broken, or if the files are windows application I suggest to check your PC or formatting it.
