I cannot find a good answer for this. I like many of the features and functions of a lot of shopping carts. (Squirrelcart for one) however, the home pages are just too difficult and not great for SEO. I would like to design my home page, then embed the image boxes with selling info in the home page. Have the cart installed in a subdirectory so I can take advantage of all the features, but not make it the face of my company. Anyone?

Well, I personally have used AgoraCart for Several years. and I have never had any issues with creating effective sites with this program. but I personally know enough about the AgoraCart project, that I can work with it to get the results I need. It's always good for a web designer/developer to fins an e-comm shopping cart program to become knowledgable with. that way they can perform such tasks, and know the shopping cart well enough to turn it into what they need. As far as SEO goes, it all depends on your knowledge of the program. AgoraCart actually has pro forums (requires lifetime membership) where SEO is talked about, and issues are addressed.
