    mydomain[dot]com ---> Joomla
    mydomain[dot]com/blog ----> WP


    I must submit add my site (Google Webmasters) only mydomain[dot]com ? Or mydomain[dot]com/blog too?

    doesn't really make a difference - if you want to see individual data for your site and your blog then add both.
