Just a few days noticed that Google Webmaster does not show all inbound links to the website. the site has about 5,000+ inbound links and now it shows only around 800, After reviewing it further it appears that the incoming links to the home page are not longer being shown. The PR website has not changed after a recent update. Has anybody had anything like that?
No sorry, have you checked you backlinks via ahref, majestic seo, or backlinkwatch to see if they have disappeared or if is just a Google glitch? Another tool i use aswell as Googles webmaster tools is Bings webmaster tools, which will show you the anchor text as well!

Same here. Had 20,000 backlinks now shows less then 1000 in GWT. I was myself confused and found this thread.
I have also notice this in my webmaster account. I have a very small site and I can't find some of my URLs in internal link section including my home page. All pages are connected with each other but still it will not display some of the URLs.
I reviewed all my websites on the webmaster tools and all of them missing the inbound links to the home page. Weird ... any ideas?

Hi, ya I also noticed the same things. But when you click on download the latest links, you will get all the latest links that pointing to your website.
