Mostly, the term "website" refers to a whole domain, for example www.name.com .

    www.name.com/folder/ or www.name.com/page.htm would be considered "pages" within a website/domain www.name.com.

At Google Webmaster Tools, it is possible to enter and track both www.name.com and www.name.com/folder/ seperately, however some part of the statistics (crawl stats and page analysis for example) can only be viewed through the root level account of the site (www.name.com).

It can be useful to track subfolders seperately though, for example when it comes to "query stats" and you want to distinguish the keywords your main site is ranking for from the ones your subfolder is ranking for.

Yeah it's bit different between these 2.

normally site will refer to root domain www.abc.com if you created the directory/folder within and would like to link to it normally it would go to be a sub-domain like http://123.abc.com instead of www.abc.com/123 . However all these are still be in the same "site".

and www.abc.com/123/index.html or www.abc.com/index.html are both consider as pages.

search engine treats sub-domain as a new domain because of the contents inside are generally different from the main page or root dir.
